Deubiquitinases (DUBs) are attractive therapeutic targets within the ubiquitin-proteasome system, in part because four of the five DUB subfamilies are cysteine proteases amenable to the development of potent, selective inhibitors, as recently demonstrated for USP7. Identifying DUBs that deubiquitylate and stabilize specific human oncogenic proteins is therefore a promising approach to discovering new mechanism-based targets for cancer therapy. Several complementary experimental strategies are typically required to identify bona fide DUB–substrate pairs. Here, we present an efficient, straightforward in vitro immune-complex protocol to validate USP17-mediated deubiquitylation of the transcriptional co-activator β-catenin. In this assay, both β-catenin and USP17 are immunopurified from transiently transfected 293T cells and then combined to assess USP17 enzymatic activity. The protocol describes the in vitro enzymatic assay performed on immunopurified complexes and the immunoblot-based readout. It can be readily adapted to other DUBs and substrates for mechanistic studies.

Cytoplasmic protein aggregation is a defining feature of multiple neurodegenerative diseases, including amyotrophic lateral sclerosis, frontotemporal dementia, Huntington’s disease, and certain forms of motor neuron disease. Recent evidence indicates that promyelocytic leukemia protein (PML) and engineered PML-derived variants can act as versatile aggregate-remodeling factors. In particular, cytoplasmically redirected PML variants recognize pathological cytoplasmic inclusions and promote their clearance. Here, we describe a protocol to generate and validate two engineered cytoplasmic PML variants: full-length mPML, which is redirected to the cytoplasm by disruption of its nuclear localization sequence, and the truncated mPMLΔRBC variant, which lacks the RING, B-box, and coiled-coil domain but retains aggregate-reducing activity. The protocol integrates fluorescence-based imaging, bimolecular fluorescence complementation, detergent-soluble/insoluble fractionation, and validation in primary rat cortical neurons. This workflow provides a practical platform for assessing cytoplasmic aggregate burden and for comparing the aggregate-remodeling activities of PML-derived constructs. It can also be adapted to other disease-associated aggregation-prone proteins, including TDP-43, SOD1, FUS, tau, polyGA, and polyQ-expanded proteins.

The transient receptor mucolipin subtype 1 (TRPML1) is a ubiquitously expressed ion channel involved in lysosomal homeostasis. Recent pharmaceutical interest in developing agonist ligands has emerged due to beneficial effects in neurodegenerative diseases. The major high-throughput screening techniques to investigate this ion channel involve fluorescent calcium imaging and electrophysiology. Despite their high capacity for screening compounds, it is well known that both methods face hurdles, such as the need for expensive, specialized equipment. Here, we present a novel technique to screen for ligands of TRPML1 using a bioluminescence resonance energy transfer (BRET) assay. This assay consists of a target engagement assay in live cells, which permits the determination of binding constants between ligands and the target of interest in equilibrium or time-dependently. We employ a full-length TRPML1 C-terminally tagged with the small bioluminescent protein nanoluciferase. This ensures the correct localization of the ion channel in the lysosomal membrane and an optimal placement of the luciferase in the cytoplasm. We also developed a cell- and lysosome-permeable fluorescent BRET tracer that gives a BRET signal only when bound to the ion channel. This new protocol allows researchers worldwide to screen compounds that would interact with TRPML1 by using any plate reader with luminescent and fluorescence filters.

Palmitoylation is a crucial post-translational modification, and bioorthogonal chemistry based on azide-alkyne cycloaddition is typically used to verify protein palmitoylation. Traditional copper-catalyzed click chemistry (CuAAC) proceeds with fast kinetics and is widely used, but it requires a copper catalyst and suffers from copper-induced toxicity and nonspecific labeling. By contrast, strain-promoted click chemistry (SPAAC) has slower kinetics but is catalyst-free, offering high specificity, low cytotoxicity, and simple operation. However, SPAAC is mostly applied to live-cell labeling and imaging of known palmitoylated proteins in the field of palmitoylation, and its use in identifying novel palmitoylated proteins is still limited. Here, we present a SPAAC-based method for detecting endogenous protein palmitoylation. Compared with CuAAC, this method eliminates the need for copper catalysts and reducing agents, thereby simplifying the procedure and reducing reagent usage.

Genetically encodable reporters that produce signals detectable in deep tissues offer a powerful tool for noninvasive monitoring of molecular events in vivo. Although magnetic resonance imaging (MRI) is a standard technique for noninvasive clinical imaging, its wider application in detecting molecular activities has been constrained by the lack of programmable sensors. This limitation is in stark contrast to the widespread use of fluorescent reporter–derived sensors in cultured cells and in transparent specimens. To overcome this limitation, we recently developed the modular aquaporin-based protease-activatable probe for enhanced reporting (MAPPER) platform. This sensor engineering framework integrates a metal-free MRI reporter derived from human aquaporin-1 (hAqp1) with synthetic protease-based circuits. This integration facilitates the modular and scalable creation of a wide range of sensors by regulating protease activity through precise molecular events, such as protein–protein interactions, pharmacological inhibition, and second messenger signaling. In this paper, we present a detailed protocol for constructing and deploying sensors using the MAPPER paradigm. The protocol encompasses genetic design, lentiviral production, stable cell line generation, biochemical and microscopic validation of sensor function, diffusion-weighted MRI, and MR image analysis to quantify sensor signals in terms of the apparent diffusion coefficient. We describe two distinct MAPPER architectures: DD-MAPPER, which leverages protease-controlled protein degradation, and ER-MAPPER, which utilizes protease-controlled, subcellular trafficking. The MAPPER framework allows adaptation to various molecular targets without the need to redesign the core MRI reporter mechanism, making MAPPER a versatile platform for noninvasive biosensing in living cells and tissues.

Identifying substrates of protein phosphatases has been technically challenging and has hampered progress in the field of plant sciences. Small molecule inhibitors of protein phosphatases have aided in uncovering classes of phosphatases that target substrates, but that too has severe limitations. Here, we describe a method that enriches phosphorylated substrates using TiO2 and phospho-tyrosine antibodies in phosphatase knockout lines of Arabidopsis thaliana. When compared to wild-type plants, this approach permits identification of putative substrates and specific phosphorylation sites by mass spectrometry, allowing for further in vitro or functional validation. The key to the approach described here is the use of phosphatase knockout lines to maintain substrates in a phosphorylated state and using phospho-tyrosine antibodies to enrich for tyrosine phosphorylated peptides.

UFMylation is an evolutionarily conserved ubiquitin-like modification that covalently conjugates UFM1 to lysine residues of substrates via a sequential E1-E2-E3 enzymatic cascade. UFMylation plays a pivotal role in maintaining cellular homeostasis, and its dysregulation is closely linked to multiple major diseases, including malignant tumors, hematopoietic defects, neurodegenerative disorders, and congenital developmental defects, highlighting its important biological significance. However, few substrates of UFMylation have been reported to date, limiting our deep understanding of the mechanistic functions of this modification. This major bottleneck stems from two major technical limitations: the overwhelming abundance of ribosomal protein L26 (RPL26)-UFM1 conjugates masks signals from low-abundance substrates, and conventional methods rely on cumbersome cotransfection of multiple pathway components with poor efficiency and specificity in UFMylated peptides enrichment. To address these challenges, we have developed an effective and specific experimental protocol for UFMylation detection and large-scale substrate identification. This protocol employs CRISPR-Cas9-mediated gene editing to generate UFSP1/UFSP2 double-knockout (UFSP1KO/UFSP2KO, DKO) HEK293T cells, which completely abrogate de-UFMylation and thus significantly elevate global protein UFMylation levels upon exogenous introduction of mature UFM1-ΔC2. In addition, exogenous co-expression of the E3 ligase core components UFL1 and DDRGK1 can further improve the sensitivity of substrate detection. This protocol enables large-scale identification of UFMylation substrates with modification sites via high-efficiency enrichment with the K-ε-VG antibody and LC-MS/MS analysis.

Determining the recruitment relationships of nuclear proteins is essential for understanding the mechanisms underlying nuclear complex assembly and gene regulation. A widely used method for studying recruitment is chromatin immunoprecipitation (ChIP), but it requires fixation, chromatin shearing, and specific antibodies and cannot easily resolve recruitment directionality. Other systems like lacO/LacI are restricted to a limited number of specialized cell lines containing this lacO array’s integration. To overcome these limitations, we developed a novel microscopy-based assay, CRISPR-PITA (protein interaction and telomere recruitment assay), to assess whether a nuclear protein can recruit other nuclear factors in living cells. The protein of interest is targeted to repetitive genomic loci (e.g., telomeres) using catalytically inactive Cas9 (dCas9) fused to a SunTag array, resulting in visible nuclear foci. Recruitment of endogenous proteins is evaluated by immunofluorescence. For proof-of-concept, we tested the Kaposi’s sarcoma herpesvirus (KSHV) latency-associated nuclear antigen (LANA). CRISPR-PITA revealed that LANA recruits known interactors, such as ORC2 and SIN3A, but not MeCP2. Conversely, MeCP2 recruits LANA, indicating a unidirectional recruitment relationship. Similarly, MeCP2 could recruit HDAC1, while HDAC1 could not recruit MeCP2, further supporting directional nuclear interactions. Here, we present an easy, straightforward protocol applicable to any transfectable cell line, enabling researchers to dissect recruitment dynamics at high spatial resolution. CRISPR-PITA provides a powerful, flexible, and accessible platform to interrogate recruitment directionality between nuclear proteins in their native cellular context.

Transfer RNAs (tRNAs) are important regulators of translation and cellular function. Several high-throughput sequencing methods have been developed to quantitatively analyze tRNA isoacceptors in cells. However, the strong secondary structures and extensive post-transcriptional modification of most tRNA molecules present significant challenges for many reverse transcriptases, negatively impacting sequencing library preparation and causing quantification biases. Currently, the field utilizes processive next-generation reverse transcriptases (ngRTs), such as Induro (New England Biolabs) and UltraMarathonRT (RNAConnect), to address these issues. Despite being used in multiple protocols, these commercial products face little competition and remain costly. However, non-commercial alternatives, such as the original MarathonRT (MRT), are available from gene repositories. MRT is a next-generation reverse transcriptase derived from the Eubacterium rectale group II intron maturase, which can read through RNA secondary structures and chemical modifications. Here, we present a simplified expression and purification protocol for producing highly active MRT that is stable over 1 year. This cost-effective protocol yields a heterogeneous protein preparation with no discernible competing enzymatic activities; it mitigates previously reported precipitation issues, saving one day of laboratory work and eliminating two chromatography-based purification steps. Moreover, the use of the resulting protein preparation has been verified in the mim-tRNAseq pipeline, where it was shown to perform equally to the commercial alternatives Induro and UltraMarathonRT. In addition, we have developed a simple and cost-effective assay for measuring the enzymatic activity of MRT, allowing for batch comparison.

Antibody therapeutics have demonstrated transformative impacts on improving the quality of life of millions of patients, whereas advances in antibody discovery technologies have imposed a significant production challenge for the generation of a large diversity of therapeutic antibody candidates. A demand for the rapid production of dozens of purified antibodies in 10-mg quantities is entailed for functional screening and molecular assessment studies. Here, we present a robust semi-automated production protocol that bridges the gap between miniaturized high-throughput screenings and conventional custom-scale workflows. This methodology and workflow utilize a simple high-titer transient Chinese hamster ovary (CHO) cell host–CHO4Tx® expression system, a procedure of magnetic protein-A bead in-culture antibody capturing, and a semi-automated purification process with the GenScript AmMagTM SA Plus system. This production protocol has been proven to be robust and valuable for the routine production of dozens of antibody constructs per week in sufficient quality and quantity for cell-based and biophysical studies.
